Did you try swapping the A and B connections?

Do you see an LED flash once a second on the nmea usb adapter?

Yes, there's a green LED and a yellow LED that flash. The yellow LED flashes every 3 seconds.

I also tried reversing the wires

can you stop pypilot and run minicom on the port and see nmea messages?
