Not, I dont use Make Upload.. do you mean for loading the .ino in to the arduino?? I use "arduino ide"

Ok, so i will add an 8mhz xtal to the arduino micro to make my life easier, becauseI dont know how to modify the fuse bytes... And I will add aswell the i2c eeprom..

You said before that you are using an arduino pro mini board, right ? This board has already an xtal !

You only need to add an xtal if you're making your own board with a atmega328p chip on it.

Your compile errors are because you're using the Arduino libraries (through the IDE). You should compile directly with "make", Sean has a bit modified the underlying serial libraries...
